running CCleaner removes "remember me" access

I use CCleaner regularly. I have just determined that CCleaner is removing whatever is placed on my computer by various websites that have a "remember me" option. I have the "Temporary Internet Files" check box checked. I DO NOT have the "Cookies" check box checked. I had assumed that sites placed whatever it is that they use to recognize me in cookies, which is why I do not have CCleaner remove them. Is my assumption wrong?
