I am sorry you are having trouble. Andavari suggested that the problem is not related to CCleaner, and I have to concur.
I just did an experiment:

Seriously, I am the worst registry 'fraidy cat I know, and wouldn't have done it unless I had a virtualization app running. You should never add or remove anything from the registry unless you know exactly what it is.
1. Ran CCleaner v. 2.11.636 registry cleanup option. Selected everything (I too had a bunch of entries starting with "I").
2. Fixed everything, a bunch of stuff, more than a screen full. First time I have ever done this, so lots of junk.
3. Followed the prompt to back up the registry.
4. Cannot reboot, (edit: because of the virtualization app running changes would be lost anyway), but tried most all of my applications, they worked.
5. Restored the deleted registry items, scanned for issues again and they're all back.
6. Everything still works.
Soooo, problem probably did not arise from CCleaner.
