Registry clean results in a slow computer

After employing the registry integrity program the computer slows down considerably. This also occers when using PC Boost.
Reverting to the pre integrity check speeds things up again but leaves 50 odd nuisance entries in place.
Any help would be great

Welcome to the forums hard hat

Could you please upload the backup you made?
It's usually found in "my documents".
Also, what OS are you running? (ex, XP home, W98, W95, ect..)
