If I have the MRUs box checked will this remove the files I normaly use? For example in Turbo Tax and Quicken will this delete the files I use for myself and mother-in-law that are listed in the File menu of the application?

MRU is short for Most Recently Used.
If you check that box it will clean that list of last used files in all software that CCleaner supports cleaning of.
