I ran CCleaner yesterday (under W7x32) and every restore point prior to that moment has disappeared, I haven't been able to determine if the restore point files are actually gone or if only the registry has been altered to make them invisible. However, I haven't been able to replicate this behavior, running CCleaner today (many fewer fixes were made, of course) did not affect the dozen restore points created in the past 24 hours. I saw a thread on this topic from a while ago and the CCleaner folk denied the program would ever remove restore points - has there been any more recent discussion?

The restore points can be removed via the restore point removal panel, but running the disk and registry cleaners shouldn't affect restore points.

@George G: Run (Piriform's) Defraggler (DF) and see how many files DF can find in the folder "c:\system volume information". That's where the System restore points (SRP) are located. Did you run CC with the option "wipe free space" active/ticked ? If so, then you can kiss your SRPs goodbye. Don't worry, you create new SRPs manually.
