I know when people say 'have a read of this' quite often you just give it a miss.
This read here is fascinating, the botnet lasted 5 years and was only taken down last month. How they did it was great.

But it leads me to think that future botnets may be near impossible to stop without some kind of password protected system areas set as default for all computer users... To thwart all malware/virus attempts to change or modify a system.
