continually deleting correct file associations reporting them as "unused",
when scanning Registry, 1st time problem still occurring after reinstall,
making registry cleaning portion unusable.

Can you give a bit more info slim?
Operating system used
Cleaner version.
Which reg association names ( a screenshot if you are okay with doing that) get broken after the reg clean.
Just in case you are xp you can fix any file association problems from here

Under - issue scanning settings - uncheck - unused file extensions
IE8 - NIS 2012 - Mbam -XP Home SP3
