The same thing happens whenever I run CCleaner. In Start-Programs menu, I usually have the programs that I most frequently use. Word, Games, etc... Whenever I do a cleaning with CCleaner, the order is lost and when I click on Start-Programs all programs listed alphabetically.
What box should I untick to prevent this?

If you have anything enabled under Advanced, try disabling it. I'm thinking it could be Menu Order Cache, albeit I could be wrong.
Strangely I've had a similar issue for the past month, but it only puts one group out of order in 'Accessories->System Tools', and I don't know if it's related to CCleaner or not.

I'd thought just like you and I unticked all the boxes under Advanced options.... But still my order of recently used programs gets lost... And one other thing: my MS Word customization also gets lost.
For example, I set document saving intervals as "2 minutes" (tools-options-save). After CCleaner finished its job, every setting I made returned to default setting!

I just found out today what is causing a couple of things in my Start Menu to get moved around. It's because of using a registry optimizer/defragger called Free Registry Defrag. I suppose similar programs may also cause that problem.
