I have tried a number of different cleaner applications and by far CCleaner is my favourite!
One thing though... Can one exclude an application and if so how?
I use CCleaner regularly. Helps keep things moving nicely. However, when I do, the next time I use MSN Live Messenger I have to reset all the pictures and profiles. I have a simililar problem with F-Secure, which is "free" to me, through a rebranding agreement with F-Secure and my ISP. If I don't manually go down the list of "issues" and unselect "F-Secure" then I'll have to reinstall the software which can take quite a long time since the download in hundreds of MiBs.

Do you have these applications ticked in the list which appears under the applications tab in CCleaner?
If so try unticking them.
