Cookies not automatically removed, when cleaning, though, in options, remove cookies is selected.

Manual removal works to remove them. Susquently;  Restarting Chrome Browser reports that "Chrome was not shut down properly - Restore?"

Not a bug in ccleaner. Chrome and Firefox store their cookies in a database file. When they are running that file is locked from access by other software (ccleaner for example). The following are the most common reasons for chrome not exiting: Chrome Sync, Cloud Print, other Background services, chrome Apps, malformed Plugin.

ADVICE FOR USING CCleaner'S REGISTRY INTEGRITY SECTION

DON'T JUST CLEAN EVERYTHING THAT'S CHECKED OFF.

Do your Registry Cleaning in small bits (at the very least Check-mark by Check-mark)

ALWAYS BACKUP THE ENTRY, YOU NEVER KNOW WHAT YOU'LL BREAK IF YOU DON'T.
